When I hit the plugin button when using Pro Tools i noticed I can only select plugins A-E. Will F-J ever be added? Although not a deal breaker there are many other useful feature with the Alphatrack in Pro Tools but it would be nice if it had full control of the software.

We are aware of the F-J inserts. If I remember correctly I think that was added from PT7 to PT8 and it's yet to be updated so I'd have to say if it will be added I don't see it happening in the near future. Sorry for the ambiguity but that's all I can really say at this point.
